Which three watch brands best represent Japan in ALL areas of watchmaking?
Let's say that all the watchmaking countries come together to participate in the Watchlympics. Three companies are chosen for each country and compete against one another, judged on three general areas:
Heritage & History: The stories behind the brand, the watches, or the people that wore them and when
Design & Craftsmanship: The beauty of the brand's design philosophies, or their commitment to creating the best movements imaginable
Versatility & Affordability: The 'value for money', adaptability; The watch/brand that can do it all - At least, as much as possible from the price point

Seiko - One of the oldest Asian watch brands in history, Seiko’s heritage is almost second to none, spanning multiple generations and several brands
Hajime Asaoka - A paragon of independent watchmaking, Hajime Asaoka’s titular brand is unparalleled in the realms of design and craftsmanship
Casio - The G-SHOCK lineup may be an absolute world beater for affordability, but Casio also has a strong digital/quartz lineup that offers style at a fraction of the price for a mechanical alternative

I would have to agree with @Davemcc. Based on your own criteria, I think Citizen would replace Hajime Asaoka, making the top three Seiko, Citizen, and Casio. Citizen definitely exceeds Kurono Tokyo in versatility & affordability, and I believe also in heritage & history, although I grant you Kurono Tokyo exceeds Citizen in design & craftsmanship.
Im glad more people are vocal when it comes to the japanese side of the olympics as opposed to switzerland and germany

Citizen-Seiko-Casio in that order for me. Considering that Citizen has a wider range of subsidiaries such as Bulova and Alpina and they also own a Swiss movement manufacturer that places them at the top of this group.

We are talking heritage, history, versatility, affordability. Crazy to think that you would leave out Citizen.
I think if you limit it to 3 it has to be seiko, citizen and casio as you can't leave any of them out, but if you had to take a reserve then that would be interesting to see who makes the cut.

I think Citizen would be willing to put their The Citizen range up against anything Kurono makes with some confidence of competing in terms of design and craftsmanship. They also have Arnold & Son to call on if needed.
