I am getting sick of having watches scattered throughout the house and would like to get a box that holds around 30-40 watches. I understand that this is a difficult task but do any of you have suggestions for storage? I don't want it to cost $1000 but also don't want it to look like I just threw some pillows in a cardboard box.
I'd even like something a bit unusual that has been converted to watch storage.

There's a cheaper version of the pelicase on AliX. There's also a briefcase with two layers, but I don't see a divider. I think it only needs a layer of foam. I don't see these as being smaller than a couple of the standard (cheap!) Amazon 24 cases though.
Look on ikea. They have a ton of storage units that look like mechanics tool boxes.
You will likely need to go custom. I am a firm believer that your storage solution should align with what they are storing. There are a few that some will inevitably suggest that look like the ones below, which are both garbage. Let's not even talk about the massive design flaw with the second box. I am still working on the design for mine, but once I do, I will likely find a custom woodworker to make it. Start with woodworkers you like the look of their work and approach them with the idea. It will not be Ali cheap, but it will not be Brown Safe expensive either.
